Erebus put Perses in prison was only to save Perses from doing more damage to himself. By that point, Erebus was sure that Perses was put under spell, most likely by the Queen, or even by Allura.
But he couldn't explain that to Kitty.
He thought Kitty was mad at him only because the misunderstanding Charlie put in her mind, but she was actually mad at him for taking Perses's side on this one.
He doesn't blame her.
Under a spell or not, Perses killed her whole family, let alone another thousands of lives taken at the village, or God knows where else.
But Erebus just couldn't leave him to die either.
But it wasn't like he could explain any of this to Kitty anymore.
